Otherwise, contact Jim Starluck, who is in charge of ship layouts. It's possible he mixed up the two indeed. I'm not sure if reversing the two ships will work, as there might be people who did want an upgraded missile destroyer and have that now, and reversing it would just cause the same problems.

My motivation for posting instead of emailing is to bring the situation to the attention of the entire community. Not my particular situation mind you, but the fact that layout changes will be occur toing ships that everyone has. Some may only be minor changes, others may be significant enough that the ship no longer resembles what the player wanted.
Planning for it now by the staff can prevent a lot of headaches.
Some friendly info for the staff: swapping Shell and Stinger layout is what I prefer now, unless the swap of their layouts and thus roles was intentional. However, swapping them should not make you forget that cruiser and dread layout changes are in the future, and they will be affecting most of the community not just little old me.

It's been quite a while now. Any word on if those ships are gonna get swapped back? Shell back to missiles, Stinger back to cannons?

The ships won't be swapped, as that would probably just upset more people who have adapted.
The cost of the enhancements have been credited to your account.
