I don't Gideon ever really defined the GU, unless I missed out on something.

Admittedly I can't remember for sure, I know it was explained at one time long ago, I'll post the following as my best reasoning and recollection as to answer your question.
One can assume it relates to the sytem of measurement known as Galatic Coordinates, which is an actual system of measure used by scientists. Taking a definitions from N.A.S.A. :

For those that like Wikipedia, there is a better description of Galactic Coordinates.
Given that this is a game, it may have been decided to call the distance between two sets of coordinates "GU", as to create a more managable number to display on your screen. (Remember the speed of light is 299,792,458 meters/sec (186,000 miles/second), and that would waste space or cause unnecessary clutter on your display.
Adding to the plausibility that GU is derived from Galactic Coordinates is the fact that the Heading indicator on your screen shows both positive or negative numbers depending on your direction of travel.
For the conspracy theorist point of view: Star Wars used the system of measurement known as the "Galactic Standard Unit" which I found as a related link on my Google search

should totally call it a gideon unit. but then it sounds more like a device/thingamajig than a measurement of distance.. ("Last Exile's" Claudia Unit anyone?)
as a side note, it was at one point in the distant past the standard KM, like Everyone and their mother uses.. but it got changed. probably for that reason.

It actualy stands for "Grid Unit", which is what we use in the editor, but we cheat and call it "Galactic Unit". It used to be the distance to measure space, but they change it to AU a while back.

I thougt it was the length of gideons "unit", that became standard measure.
